This is super sketch and slowly taking form, please add to etc. I can only talk about fics that I personally have read, and am not in most fandoms, so there ya go.
'Draco Dormiens', 'Draco Sinister' & 'Draco Veritas' by Cassandra Claire / Cassandra Clare Harry Potter novella. This story is no longer available online but there are .pdfs if you get your google on. 'Classic' in that it precipitated enormous fandom debates, esp. about plagiarism. Also, for a time (early 2000s) it was drawing people into fan fiction who otherwise had no connection with the world.
'Irresistable Poison' http://rhysenn.morethanart.org/ip/ by Rhysenn Classic Harry/Draco fic from the early 2000s, connected partially with debates on role of slash in Harry Potter fandom IIRC.
'The Very Secret Diaries' by Cassandra Claire / Cassandra Clare Second verse, same as the first. Pastiche of Briget Jones' diary via Lord of the Rings, still available online if you know where to look. Amusing + pretty influential.
'Oklahoma' (http://keyofx.cheesejoose.com/fiction_amperage_oklahoma.txt) by Amperage & Livengoo mid-90s X-files fanfiction (1996?) famous for being high quality and without a focus on sexy sex. Centers around TS Eliot. Violent.
'Blinded By White Light' (http://keyofx.cheesejoose.com/fiction_Dasha%20K-Blinded%20by%20White%20Light.txt) by Dasha K. Plays through enormous questions of adultery, amnesia, etc. Also mid-90s? X-files fanfiction, Mulder/Scully.
'Dance Without Sleeping' (http://www.annex-files.com/annex/stories/dancewithoutsleeping.txt) by Lydia Bower Again: widely considered a classic Mulder/Scully X-files story.
'The Magician' (http://www.annex-files.com/annex/stories/magiciannc17.txt) by Jennifer Lyon & Suzanne Bickerstaffe Alternate universe X-files story where Mulder and Scully end up traveling to a fantasy world that has almost nothing to do with The X-Files. Certainly the best respected of these types of stories in the 90s.
